We have the same environment and can reproduce the issue.
Keeping the affected Inbox with less than 500 documents is the only thing we've found to prevent the "Entry not found in index" error.
We most commonly see this when a user is set to "View Unread Only" and has mail rules set up for automati foldering. My best guess is that when new mail is received, the Inbox is refreshed and the error is presented. We've just updated a few clients to v8.5 FP1 to see if the issue is resolved, will repost with our results.
